In the Virtual Terminal section of the C&P Settings there is a part where you can click to have a receipt sent or not. I also have set up Autoresponders for any Transactions that are processed through the Virtual Terminal in Salesforce. If I uncheck the send receipt will the Autoresponders still get sent and just to receipt not get sent?

That setting is only for the API generic receipt, NOT related to the autoresponders.
