Which sales processes does Click and Pledge use for determining which stages to map to C&P opportunities? I've edited the C&P online sales process so it includes the stages we need to process donations, but C&P Settings does not reflect those changes.

The stages reflected in the C&P settings are not the ones we want to use. I have updated the C&P Online sales process with the new stages, but those stages are not being reflected in C&P settings. How do I change the stages in C&P settings to be the ones my org uses?

The stages show up for the default record types for the user profile.
Is your User Profile set to show the default record types as C&P Online? see below:
Settings > Administration Setup > Profiles > select the desired profile > Record Type Settings

Thanks! That worked! We have multiple record types and multiple sales processes, so C&P online was not the default.
